The source of a spatial contribution to the coefficient of variation in Affymetrix GeneChip(R) probe cell summaries was determined to be caused by a misalignment of probe cell locations in the hybridisation image. Described will be an algorithm that corrects for misalignment resulting in improved allocation of pixel intensities to probe cells.
